People in the bay area have the same issue on the cal train. Here is a link with some tips, but like most things it is use some common sense. Which may mean you will need to communicate with your fellow cyclist to figure who is getting off first, which is really no different than the Metrolink arrangement today. Stacking may not be efficient but it is probably the best way to get lots of bikes on a train.
People make their own destination tags and put them on the bikes
